Final Cut Question

Hello. A situation came up in a local Yu-gi-oh tournament I was judging.
The turn player activates Pot of Avarice, shuffles back 5 monsters and presents the deck to his opponent. The opponent cuts the deck, but one card is left over. He puts that card on the top of the deck. The turn player takes his deck back and proceeds to final cut.
Since I was watching over the game (few games were left since it was nearing the end of the round), I told the turn player to shuffle again. He said it was his final cut, and I responded "your opponent didn't shuffle your deck, so you can't final cut." He said since the one card was left over on the initial cut, the cut wasn't clean and that he could final cut. I had him shuffle again anyway.
Was this the right way of going about this?
