can I chose thousand eyes restrict for the effect of magician's circle? I know chain disapearance removes all copies of TER from the fusion deck, so going by the wording on the card, we should be able to, but I'm not sure.

No. Cards that would Special Summon from the Deck do not search your Fusion Deck anymore than you could search for Thousand-Eyes Restrict with Sangan. The difference with Chain Disappearance is that the monster in play is being used as a refernce. It demands the removal of all cards in whatever deck the Summoned Monster was from. Searchers always search your Main Deck unless otherwise noted.
Ok, now I'm all... Thinky - ish again. Do we really know WHY you can't search TER with Sangan? Apparently, the fusion deck IS part of the deck, for purposes of Chain Dissapearance, so why not for Sangan? Or magician's circle? I used to think this was pretty simple, but now I wonder if this in an unexplainable BKS.

Well, think of it as an effect that uses the summoned monster as the basis for its effect. If it hadn't been a Fusion Monster, then it would have searched the Main Deck by default.
You can't search Thousand-Eyes Restrict with Sangan/Witch of the Black Forest because when a fusion monster goes to the hand, it actually is returned to the Fusion Deck. So even if you could, it'd go back to where it started.
